The fact that they agreed to use your parts to do the work is a good thing. Work with them but don't expect any warranties on parts. I have had similar (not motor serious though) with Nissan and some of the more popular German models and have never had a problem with them fixing things that both them and me though would work just fine. Heck, I even had Bridgestone replace 4 tires becasue no one could figure out why they were wearing unevenly, even after several 4-wheel alignments. Talk to them, along with the parts supplier, and do it nicely.
